This whole new quest chain is for ''First Job ADVENTURERS''.    As such, Cygnus Knights can't finish the quests.   Oh well.

The special weapons are a somewhat rare drop when you kill Astaroth in the final party quest of the First Job quest chain. They drop at RANDOM though, so you're just as likely to get the Astaroth staff or sword as you are to get the Pirate weapons. Also, keep in mind it's RANDOM-  you're just as likely to get Topaz (which you can easily get from killing Pigs) as Garnets. Looking for any specific ore in a Jump quest is just going to frustrate you. Buy them in the FM-  done.
